I found a solution. Save before modifying. If your ship disappears after. Reload the last save. Switch to another ship and make it home ship. Then modify the ship you wish to. Make the modified ship home ship again. And boom both ships should be fine. 1.

The funny thing about the ship with 950 shields, it has a 1600 generator. Like, it should never be below 1600. The inherent problem, even if you can dup your ship is when you get the unique ship components.
